When I boot up Windows XP, it gets to showing the desktop, but the a Dos window pops up that tells me it's running cmd.exe from the sys32 directory , before disappearing again. I don't recall it ever doing this before, so is it normal, but I've never noticed before?

No , not normal unless it's a one time occurrence after installing some software something is being run...possibly malware You should investigate what's going on
