Games showing in the task bar

I don't understand why some programs that start when the computer starts
show minimized in the long task bar and others show inside the hidden icons
next to the tray. For example: I installed Skype in two of my computers:
In one it shows inside the hidden icons drop down grouping and in the other
PC shows as minimized at start. Both are Windows 7 Home premium and neither
shows in the startup menu.

Can I control what goes in the hidden icons next to the tray at boot?

You probably need to check the Settings for each program. Here is a general
page that shows how to control which icons are hidden or shown:
